You seem to be quite sure it is NOT debounce.
In any case why not physically remove one of the switches and in place feed a "clean" pulse like the output from R-S flip flop or better still a sqaure wave from a pulse generator set for 1 Hz or low.
Just to be sure. And it will also give you ample time to get an exact picture of the additional interrupt.
