I know you are using Atmel microcontroller...... But if you were using a Cygnal microcontroller you could have simply connected the Cygnal JTAG pod from a 10 pin connector on your target board over to a COMM port on your PC. Then you can step through your interrupt routines using the hardware breakpoint and single step features that are available on each Cygnal processor and accessable via the Cygnal IDE. No emulator or simulator required.
