Check your microcontroller datasheet under the section "Absolute Maximum Ratings". If your microcontroller is getting damaged, your design allows some parameter to go outside of the ranges given in that section. Your design must never allow any of those conditions under any possible circumstance.

If you post your schematic then many knowledgeable people can point out possible offenses.
