11 of the 13 changes you suggested have been incorporated into the schematic. JP1 pin 1 can't be changed to maintain compatibility with the application published by Atmel. They have suggested the plug be polarized (pin 7 of 10 is the key to polarization) to prevent insertion backwards anyway. This should accomplish what you suggested. I also left D2, D3, D4 to maintain compatibility to the original circuit as suggested in the application note. Somehow I feel someone is going to come along and give a compelling reason for leaving them although the LED trick in my mind is a better one because you get rid of four components.
