Your problem consists of two issues: the FAT file system and the second is talking to the MMC/SD memory device. The FAT file system only expects to read/write 512byte sectors - it doesn't care what the storage device is. There is an example of an AVR interface to the MMC at avrfreaks in their academy section. Dunfield development systems have a free 'c' fat16 file system. You could also look at ethernut for the AVR - I think that has a fat file system as part of it. I've heard good reports regarding the PRLLC code, so that might worth pursuing again.
