So here I am unable to understand whether using higher frequency will reduce the error or using lower frequency and also how is this percentage derived?
The precision is depending on the fraction of a second that n clock ticks is being a whole number. The clock speed magnitiude is irrelevant (if not "ridiculous")

There are "tricks" ti make a clock precise even if that is not the case,

anyhow a SW based RTC is not a good idea, everything will be switched off now and then e.g battery change.
