I don't think the XBAR is really your issue. It mainly controls the internal peripherals access to the pins.
"To configure a Port pin for digital input, write ‘0’ to the corresponding bit in register PnMDOUT, and write ‘1’ to the corresponding Port latch (register Pn)." "When reading, the logic levels of the Port's input pins are returned regardless of theXBRn settings (i.e., even when the pin is assigned to another signal by the Crossbar, the Port register can always read its corresponding Port I/O pin)."
