The simple answer is "yes". I have using both COM and USB debug adaptors over a couple of SiLabs DKs.
In IDE just open menu: "Options->Connection Options" then select proper Adapter and Interface.

Now there is attention here.
COM adapter uses power from development board via pin 1 of its connector. USB adapter uses power from PC (USB-power) and may provide USB +5V to development board via pin 10. So check self-made boards for correct JTAG/C2 connector layout.

I already have downloaded the new IDE V 2.72.
