from atmel faq on atmel site: Where can I find details on the Programing algorithms for the ATMEL PLDs? Answer: Programming Specifications (ALgorithms) for ATMEL EPLDs are proprietary to Atmel. The customer must fill out a Request FORM and provide information about their company, product, Device and Vendor list supported.
