You should never make a conection directly to the micro in this environment !

How about Ferrite beads on the encoder lines, or pi filters. 2000ppr at 3200 RPM is only 12Khz, so you can probably have a fairly rough filter for the kind of crap that affects processors from switching transients. From your description it sounds like conducted interference, but if you can independently drive your bridge to create some noise, you can experiment to see if that is the source.

Personally, I would be throwing most of Erik's list at this kind of problem in an industrial environment !
