Are you sure sure you not reading hundredths of a second, and timing just isn't letting you see each increment? Is your address to the part getting corrupted, maybe shifted? (address of both minutes and seconds, shifted one to the right gives address of hundredths of second)

Can you write/read other ram addresses OK? Write some code to do a memory test, to confirm your addressing to the ram.
