The frequency of a crystal is influenced by the capacitance across it (parasitic and othberwise. In certain applications you parrallel the crystal with a trimmer cap to compensate for the tolerance of the crystal. Your problem, most likely is due to different parasitic capacitances of the 2 micros and the layout of the 2 boards.
Just for fun, try paralleling your crystal with a small capacitor and repeat your tests.
