My reading of the datasheet says the chip comes with the bootloader already programmed in. The Atmel ISP chips that I have used were like this.
Perhaps the apnote is referring to *you* downloading the latest release of the bootloader called FLIP. This software from Atmel allows programming the part via uart through a serial cable attached to your PC. No programming hardware needed.
