Well, I am working with the same uC, but I am novice too. The difference is that I am using Cypress's development kit, and not a PCB that either I or someone else designed. So far I faced no hardware problems. Also my development board is recognized by Windows without any problems.
What I can advise you about your board is to check if it is a 4-layer PCB. Check Cypress's datasheet and manual about EZ-USB FX2 and PCB design. They say that when using this specific uC you should design a 4-layer PCB, but can't tell you any further details, cause I am at work right now.
