The problem is probably in the way the "comparator"-diode is connected to L2.
Th LM324 is not a rail-to-rail output device and its + output is 1.5V less than the power supply, with a steep increase in this drop as output current increases. There is a 330Ohm pulldown connected to it, which might sink more current than wise and make the drop higher. Together with the cca 0.7V drop on the diode this might add up to a too low input voltage for the processor pin to detect logical one.
