Peter, I were not referring to the timers count, I were referring to the pulse count measured for the duration of the timer, of course the timer continues counting. But if you are e.g. measuring frequency by counting pulses for a given amount of time which is what I think we are talking about, the stop/start of that counting will be off as it is done in the ISR.
