Sounds like an engineering tradeoff to me! Two things to consider:
  • You may be able to find an arrangement that is good for both the software and the PCB layout. That would be ideal, of course.

  • If you find yourself needing complicated software, consider doing most of the processing in a way that is easy for the software. Then use a lookup table technique at the end to translate whatever the software produces into whatever the hardware requires. That might turn the nightmare into a very pleasant dream.
