I think Rustu Kaya's idea will be best. i.e. make a cheap sine wave VCO, feed its output and MCU's square wave to PLL, and feedback the PLL output to VCO input, {and also give some time to PLL to capture and hold the frequency...)

Any more good and low cost ideas!
