dear Sir.
By reading the discription i came to know that your problem is that your motor is not stopping at the exact position even though it is the stepper motor.
So while stopping the motor you can extend the enable signal to motor for 100ms even after the clock has stopped.
Mine thing worked with the same else otherwise try to increase the holding torque of the motor.By means of changing the motor.
