do you "see" the motor roatating?
Does this unnamed simulator simulate a stepper motor? Yes it does.Its called Proteus ISIS. Are you sure that the simulated motor is exactly the same as the one you're actually using? The devices are customizable so i plugged in my motor specifications. Are you sure that there aren't any glitches that you're ignoring in the simulator? I don't think so but still I'm trying to find out. Have you accounted for all possibilities when you start your simulation - real circuits don't always start in a nice, clean, well-defined manner...
