Does it mean that you tried to read the transponder reply several times? Did you synchronise the replies with the Listen Window?

Simply XOR-ing signal and clock (as for coding) implies a 180 deg phase incertitude in output signal..

I didn't understand again. Where did you get the clock from?

Some times software writers work on different projects simultaneously, this trains your brains (:-).
