I'm using a microcontroller with built in reset circuit. .....
Does the microcontroller accept the reset? Isn't it a variant where the reset pin can be re-assigned to an I/O function by configuration? If you use internal reset what you mention is totally irrelevant. All uCs I know will "accept" the internal reset. If you e.g. assign the reset pin on a LPC as I/O, the internal reset still works.
