But when the user deletes the a particular design and stores data of some other size, the data will be divided in fragments.

Since this is only ever done when updating the designs, and only the PC can do that, this need only be a problem for the PC.

Therefore I suggest that the PC does all the messing about internally, and only ever sends a nice, clean set of contiguous "designs" to the 8051:
