Secure Digital seems to work well. An advantage is that it is SPI-based and a lot of the recent Atmel parts include hardware-based SPI so you can get some decent throughput. Only drawback there is that SD operates at 3.3V so you'll need to convert the voltage both directions, but that can be done easily with a '125.
