I think (just IMHO) that Atmel uses letter "S" for chips which are ISP via SPI (excuse me for pun :) At least all "S" chips from Atmel are programmable at reset state via MISO/MOSI/SCK by built-in hardware. Opposite them, those chips which are ISP by other way (here: with software bootloader via UART/CAN/USB) have letter "C".
