Currently the cost analysis is defiantly in favor of the MCU since (I forgot to mention) I'm using a temperature controller on the PLC. Now the temperature controller that I'm using is around $200.00 because it is 4 channels at 16bit resolution. It works great and does the job, however do I need for MY equipment a 16bit res. Temp controller? NO, that’s where I see that the MCU can really save my company money because I can design for my specific requirement of my equipment. The only problem that I'm facing is around <150 units a year worth the change/headaches?

I think yes, however I have to proof to upper management that this is the way to go. That’s why I have decided to start this thread to get ideas and support for the integration.
