For field upgrades, it is IMHO better to write your own "bootloader" (but, boots are already on... maybe "upgrader"?) around the application's own protocol, rather than trying to fit the existing bootloader (which might e.g. have problems operating over RS 485 etc.) Of course, one can get ispired by the original bootloader.
