I thought you have some link the sources for the IAP routines themselves...
These "API" sources tell nothing about the stack usage of the IAP routines which is probably one of the reasons why applications using IAP crash. Nor givw they clue how to cope with the watchdog.
In one application, my colleague completely rewrote the IAP/bootloader because of using an external watchdog (and also he added encryption to ISP - AES based, if I recall it right).
It's a shame Atmel (and also others) keeps the details of FLASH programming "secret", thus hindering full utilisation of otherwise very useful chip (personal view, please don't comment). They might at least publish details on register+stack usage.
