I think what Atmel did was a - rather unsuccessful - technology shrink. I simply don't believe they would give up the old and proven 12-clocker core as a whole.
This could - perhaps - explain the rather alarming problems with various flags, the troubles with the XTAL2 drive, and also the rather unusual value of burden capacitors.
