I'd really recommend you look at
www.cs.uiowa.edu/~jones/step/ and look for references to resonance. That was the first thing that came to mind when I read your original post. Without knowing what sort of stepper you're using, and what sort of driver circuitry and control circuitry, I can only guess, but if you have a look at the Jones material, I doubt you'll find it unhelpful.
