I had a similar problem with an Atmel AVR. After a lot of hassle, Atmel produced an errata sheet which explained that the inbuilt Power-On-Reset cum brownout detector didn't protect the EEPROM from random changes during power-up and power-down sequences. Their recommendation was to use a "proper" externel reset chip.
