What happens is that uP goes to programming mode when master application tries talking to uP board when uP is booting.
if this is a problem, you need to go back to the 'boot switch'.
what I would do would be to use a dual supervisor that had a reset output used for reset and another output disappearing later that disabled the Rx pin. It would then have to be possible to disable the second 'reset' for upload.

I, honestly do not know if there is a dual output supervisor, but if the same finctionality has to be created by discrete logic or whatever, just do so.

THUS, the NXP solution makes life wonderful for 99% of the users while making it a bit more difficult but not impossible for the remaining 1%.
