A CONTROLLER won't emit the kind of power derived cruft we usually talk about as "noise". I haven't the patience to hack the code, but could this be some failure to miss the correct start/stop signals in the serial stream ? I would favour making another trial system that generates a single stream of numbers you can play with your self and inject into the reader.
