One solution, if you can modify the hardware, would be to write to the flash daughterboard directly with the 8051, then reattach it to the USB controller before hooking up to the PC.

Why bother?
As you say, it's not friendly, and I doubt that the daughter board would be designed for frequent insertion cycles.

Why not just buy one of the many flash cards available - CompactFlash, etc?

They are designed for this purpose!
