The OP seems to be using a parallel programmer, it may be programming the codespace correctly but not setting the appropriate boot vector, security bytes, fuse bits etc etc. As evidenced by Atmel's documentation and errata even they don't seem to be sure what combination of settings in this mess actually do what.

I just thought that the OP could perform a simple check to see whether the device is starting up in bootloader mode.
