But that document doesn't mention anything about the power supply.

Dear prahlad,
Hello, actually it does mention something, read power transients on 5th page, it also suggests how to protect the circuit against such transients.
This article also talks about EMI reduction at software levels and suggests very nice techniques for that purpose.

I know there is a lot of stuff on net on this topic but mostly all designs are simillar and very basic.

Designing a good isolated power supply is not really difficult and it has been explained for different kind of power supplies (constant voltage, constant current, switching, current limiting, …) in many electronic text books as well as in the net. For a specific circuit, power supply is part of the circuit and should not be designed separately, power supply design can not be distinguished from power line layout and routing of a circuit. For each circuit power requirement and power specification of each individual component/ic should be taken into account and actions should be taken to meet those specification/requirement for each individual component/ic.
I don’t have any link about that issue ready right now, but I’ll keep it in my mind and whenever I encountered a good article about this issue either I post a link to the forum(if there was an active relevant thread ) or post it to your email.
