i met the same question as you.
The support engineer of atmel said that the output of the pllf pin was near 1.4 voltage, but my device was like a square wave.
i think it may be that the device does not execute from the bootloader. but i have no idea how to solve it because i have done every thing i can.
It makes me mad now...
