When many of us knew no tool but the metalink assembler (excellent and free) there was no option but "One project, One file". Also, the PDP-8 assembler worked that way. Had I not been "polluted" by working with other devices, I might still have been in the "One project, One file" camp myself.

The greatest argument for multifile I can think of is the SILabs debugger. It lack the ability to go to a certain line in a module (you have to scroll down) and to do that in a 10.000 line file would not be a pleasant task.
