Exactly what is the problem ? Can's you use software averaging, since the compost is hardly a dynamic system, but you still don't tell us how accurately you expect to make your measurement: if he can accept +/- 1 deg ACCURATE, then try your pulse measurement. Otherwise you are screwed.

What about additional low pass filtering ?
