Yes.
Is it OK if I connect the transformer output directly to the ADC0809 input. [ Ofcourse I will scale it to 0-5V range. Peak to peak using a POT].


You should rectify the output with a diode and put your capacitor after the rectifier. Why do you care about the peak to peak voltage ?
