probably it depends on the application.
If you make a fast device and pin 1 is 3cm away from pin2 of the same bus, and making the path equal length is nearly impossible, plus if the cost of the chip is 0.0001% of the total price of the device, you can freely go with the more convenient pinout.
If the mess of paths makes the device to cease to work, you don't think twice, just get a derivative that will make the paths more clear.
