It looks to me as though the bootloader is considerably more than just what the name implies. Starting with Table 15.3 of the User's Guide, there's quite a bit of information about various debugging commands that are available within the bootloader.

Some of these will be handy for patching your code as you work through the debug process. I'd certainly recommend you familiarize yourself with those functions.
