As part of the acceptance to using the software, does it say anything about reverse engineering the protocol? I wouldn't worry about reverse engineering the protocol - once you've figured it out, write your own along with the Linux tools and you're home free!

I think Microsoft were encouraged by the U.S government to publish the format of their files. Also remember the laws that apply in your country may not apply in others and vice versa.
