Flash Magic doesn't care what the data is or what it means, as long as it is packaged up into Intel Hex file format. So you can continue to use FM as long as the encrypted data is contained in hex records. You need to convert the hex file from your development tools to binary, encrypt and then convert back to a hex file. Your bootloader would decrypt the data as it is received. As previously mentioned in this thread, it is easy to find hex to bin and bin to hex tools.
