According to the Atmel datasheet I'm looking at SPI means:
Serial Port Interface


Are they actually talking specifically about SPI as in the Motorola 3/4-Wire bus, or is this just some other "local" usage of SPI?

Which datasheet is it?

The chip most definitely does have an SPI in exactly the same way it has a UART. It is a physical object.

No - as you just said, it has an "SPI module" and a "UART"

SPI is the protocol; it is implemented in the SPI module. The SPI module is the physical object
