I would not take JTAG out to a user accessible connector. Keep JTAG on-board / in-system for "in service center" re-programming. Instead put a UART I/O out the service connector and put a robust and reliable boot loader technology behind that port. You need to use care there is NO chance flash could get erased.
You also need to ensure that there is NO way that JTAG operation could get invoked accidently. Depending on the application at hand the placing of the JTAG out to a service connector could be a huge liability issue.
